   Treatment of canker sores (Colds & Flu board)

I have had a major sinus infection and then went down into my lungs for which my doctor put me on an antibiotic which at least helped clear up the lung infection. But, the whole time I was sick, I had what the ENT physician I saw on Friday said was a canker sore in the very back of my mouth towards the inside where my former last tooth in your lower mouth should be (I had it pulled due to abscess last year). When the ENT physician looked at it, he then took a scope and looked down my throat and said that I had evidence of canker sore(s) down my throat as well and prescribed Valtrex, which is usually used to treat herpes, albeit genital/cold sore virus, etc....
My question is: Has anyone ever heard of this being used in this manner? Did it work? I've been on it 24 hours and it is giving me a severe headache (which is probably why he also prescribed Fioricet for headaches with it as well.). I do not want to continue this medication if it isn't really going to work to correct this.
