That's kind of a general statement, but I'm guessing they mean that the antibiotics you took cleared out the normal microbial flora in whatever organ/part of the body you had the fungal infection. This would clear the way for fungi to grow uninhibited (although you tend to see this more with bacteria, especially something like clostridium difficile after taking clindamycin).
